The ferries to Ellis and Liberty Islands (as in Lady Liberty) take off from Jersey City close to the Old Train Station in Liberty Island. Make sure to go there early so you can take in the views you can see (Manhattan, the ocean, the river, the water traffic, nature, etc)

It's easier to go to the Ellis Island and Statue of Liberty from the Liberty Park in Jersey City. You can either walk or take Uber to the piers in the park. You can get off in Manhattan and continue sightseeing.
